It currently consists of a collection of command-line executables, each of which performs a relatively simple task. These can be strung together in various ways to allow a certain type of analysis such as segmentation, denoising, or docking of atomic models into a density. Some of these packages are available for public download, (CoFi - Correlation based Fitting, CoDiv - Continental Divide Watershed Segmentation, iMed - iterative Median Filtering).

- NCBI's Structure site provides software (3-D structure viewer) as a helper application for your web browser, allowing you to interactively view 3-D structures, sequences, and sequence alignments. Cn3D is available for Windows, MacOS, and Unix. The NCBI Molecular Modelling Database (MMDB) contains over 20,000 3-D macromolecular structures, including proteins and polynucleotides and is linked to the rest of the NCBI databases, including sequences, bibliographic citations, taxonomic classifications, and sequence and structure neighbors.
- Protein Data Bank is the single worldwide repository for the processing and distribution of 3-D structure data of large molecules of proteins and nucleic acids. New structures are released each Wednesday by 1:00am Pacific time.
- Research Collaboratory for Structural Bioinformatics (RCSB) is a non-profit consortium dedicated to improving understanding of the function of biological systems through the study of the 3-D structure of biological macromolecules. RCSB members work cooperatively and equally through joint grants and subsequently provide free public resources and publications to assist others and further the fields of bioinformatics and biology.
